For MPEG-4 part 10, also known as H.264/AVC, HandBrake encodes with x264. This will usually give much better quality than FFmpeg or XviD. It also is far slower to encode and requires more processing to decode. H.264 is the wave of the future. It is the native format of QuickTime, the iPod, the iPhone, the AppleTV, the PSP, and Blu-Ray. Abobe is even moving to H.264 for Flash videos, like those on YouTube.
